I have been having issues with the second z cutting weird. After some investigation I found that it is rather loose. Does anyone have documentation on how to remedy this? I assume if a square it perpendicular to the table and reset the bearings I should be OK. Do I just square it off the side of the spindle? Thanks for the help.

Todd...
Adjust the V rollers on each side of the Z & A extrusions. 3 are fixed and 2 are on eccentrics. Check to make sure all are tight. You will need a thin wrench, 14mm I think. I used a cheap stamped one I got with a sander. Also check the V rollers on the bottom of the YZ car
I use a framing square from the table, making sure the leg of the square is perpendicular to the direction I am trying to square.
The hex socket cap screws that hold the spindle plate to the Z extrusion are loosened to adjust in the +/- Y direction. THe 16 hex socket cap srews that hold the extrusion to the side plates need to be lossened to adjust in the +/- X direction. If you loosen these you should check your gantry for square also.

You didn't mention what "weird" means... if it is loose up and down, check your pinion and make sure it is tight on the stepper motor shaft.
