I was looking at a cnc video http://www.youtube.com/watch?v=bCYHHYD52tg and it talks about a "qualified method", "qualified tenon" and "qualified mortise" that they use because the sheets used are not always the same thickness. The method guarantees the joint always fits perfect regardless of thickness variation.

Would anyone who knows this method care to explain further?

It seems to me he is just measuring from the table up so the thickness of the tenon is always the same and will fit perfectly in a mortise of that same size.

Your assumption is correct. He is just putting his own word spin on it. Note that for the stretchers, for example, to end up flush with the top of the carcass you do need to have the thickness of the material correct in order to place the tenon in the right position. This blind mortise assembly method is good for cnc production since you can machine all parts from one side. Some botters do use a flip strategy on sides to predrill screw locations.
Best and most cost efficient programming method for ShopBots to achieve all this is E-cabinets. Read through the e-cab section of the forum and you'll find lots of info on it.
