We recently purchased a new shopbot and we're in the process of setting it up. My question is, do we need to worry about interference from the 3phase power on the usb cable? I understand that EMI can impact data integrity and speed of transfer, but does this pertain to USB?

It shouldn't , the USB data signal is differential running on a twisted pair. The design is similar to instrumentation data cables used in industrial sites. However , data rates can be affected if you go over 5 meters or use several short cables plugged together. If you can, limit yourself to 5 meters, if you have to go further use a repeater to join longer cables.
