Partworks 3d CNC question

I am trying to CNC a sign with a pattern within it. I would like different depths within the pattern itself, changing depths as it goes along. I modeled a 3D panel with my pattern subtracted out of it. When it is running the finishing path the Shopbot mills over the surface where the pattern does not exist, wasting time. Is there a way to have the finishing tool path not pay attention to the plain surfaces and only focus on milling the pattern on the finishing path?

Jason, you'll need to use a 'Boundary Vector Offset'. Check the videos and help files. I believe video F02 touches on it some.
