I've zeroed the z-axis on the material surface.
vc settings:
bitdiam .5
pocket overlap 10
plunge negative
Safe-z: 1.00
Safe A 1.00
Once I zero Z to the surface, I press JH. The Z raises about .125" and jogs home. The problem is that the value on the screen for Z reads 1.00", while the actual Z position is only .125".
If I MZ,1.00 before I jog home, it works fine.
I also noticed this happens when I'm running files too.
This is a new shopbot PRT Alpha.

This is kind of weird. If i Move Home (MH) it works fine, but JH still only raises the z axis .25" (i measured this). MH works fine.
The .ini rebuild went smooth, but it didn't help any.
What are the axis unit values supposed to be by default? 1273.2395 for each axis?

The settings do not show anything wrong (to me).
If you don't use homing and Zzeroing routine, what do you do to zero axis?
You may try the following; assuming you have a "standard" tool configuration (installation), move the tool to the very 0,0,0 of the working area and enter Z3 then ZT. If you don't have a tool bit chucked in, you may just have the chuck/collet at around 0.5-1" above the surface.
Move the tool to say 6,6,3 the JH to see if work as supposed.
I remember that the my_variables.sbc doesn't work with the VC safe Z (which is %(28) system variable) but rather with a setting set with the ShopBot Setup utility; there might be a glitch around this... maybe MH (built-in SB3) and JH (which is custom cut 99) do not work the same...? Still, they work the same on my tool!?
